Technical Abstract: Tomato color pigments have an important influence on tomato fruit quality and enhance the fruits contribution to human nutrition. PCR-based molecular markers have been used to identify molecular markers linked to the genes which influence the accumulation of fruit carotenoids. RAPD (random amplified polymorphic DNA) and AFLP (amplified fragment length polymorphism) analyses have been conducted using different pairs of NILs (near isogenic lines) which were isogenic for B (beta), hp (high pigment), og-c (crimson), dg (dark green), and t (tangerine), and BSA (bulk segregant analysis) for an interspecific F-2 population segregating for B. Conformation for marker linkage was carried out using corresponding F-2 populations. A 100 bp AFLP marker (E-ACA/M-CTG-100) which distinguished the NILs cosegregated with Mo-B (beta modifier) and was demonstrated to be tightly linked to the locus. E-ACA/M-CTG-100 exhibited a recombination frequency of 1.7% in the F-2 progeny derived from an initial cross between the isolines. Two RAPD markers (OPAR18-1100 and BC792-830) of 1100 bp and 830 bp were linked to B with recombination frequencies of 4.2% and 7.6%, respectively in the F-2 progeny derived from a cross between Lycopersicon esculentum x L. cheesmanii.
