Interpretive Summary:

Technical Abstract: In 2020-2024, grapevine virome studies were conducted in the State of Idaho, in twelve vineyards located in Canyon and Nez Perce counties, using high-throughput sequencing (HTS) and RT-PCR of total RNA samples extracted from 15 wine grape cultivars. Mixed infections were discovered in some cultivars of older blocks planted around 1981, often with up to five genetic variants of grapevine leaf roll-associated virus 3 (GLRaV-3). The number of viruses and genetic variants were reduced dramatically in younger plantings started after 2002, and in the most recent plantings were confined only to one or two most prevalent genetic variants of GLRaV-3. Several viruses and viroids not typically associated with disease symptoms were found in Idaho for the first time, such as grapevine rupestris vein-feathering virus, grapevine rupestris stem pitting-associated virus, grapevine yellow speckle viroid 2, and Australian grapevine viroid. Two viruses, grapevine-associated tymo-like virus and grapevine endophyte endornavirus, were found for the first time in wine grapes in the United States. In addition, two novel endornaviruses named grapevine endornavirus 1 and grapevine endornavirus 2 were discovered in asymptomatic vines of two different grapevine cultivars. Diagnostic primers were designed for all virus sequences identified, and prevalence of the individual viruses and genetic variants in Idaho wine grapes was addressed using RT-PCR.
