Technical Abstract: As a complement to the effort of studying single nucleotide polymorphisms (SNPs), we assessed bovine copy number variation (CNV) using comparative genomic hybridization (CGH) and SNP arrays, quantitative PCR, and fluorescent in situ hybridization (FISH). These CNV regions span multiple genes that are significantly enriched for specific biological functions, such as immunity, lactation, reproduction, and rumination. We also characterized CNV events associated with daughter pregnancy rates and parasite resistances. Our strategy based on genome higher-order architecture variation represented a powerful approach for the identification of novel genomic structure variations, candidate genes, pathways, and networks for important economic traits. These genomic structural variation data were deposited in public databases such as GEO and dbVAR.
