Interpretive Summary:

Technical Abstract: The genetic/physical maps of the Maize Mapping Project are ready for research studies and for sequencing. The raw question, "can this genome be assembled, given that it is highly duplicated and is rife with recently diverged, nested retrotransposons?" has been answered in the affirmative. The maize genome is as large as the human genome, and equally, if not more, complex. BACs (27X) from HindIII, EcoRI, and Mbol libraries of B73 inbred line gave 290,000 usable fingerprints (15X coverage) that have been assembled into contigs using FPC. The January 2003 build drew together 4,518 phase I contigs assembled at a cutoff of 10e-12. In Phase II, manual editing is advancing rapidly with the help of an end-joining utility and over 13,000 markers, including 9,300 unigenes addressed to the BACs with 40bp overgos. Precise addressing of mapped markers to BACs is done in pools by PCR. Contig order and orientation devolves from over 2000 markers on a high-resolution mapping population. SNP mapping is focused on EST unigenes that are associated with single contigs. Intercalation of loci from other informative populations into a "neighbors" map will provide over 8,000 mapped loci. Editing of contigs should be complete by Summer 2003. Software tools that permit us to systematize, to validate, to link, and to integrate the large, diverse, high-throughput datasets are available.
