Interpretive Summary: Tomato is an important vegetable crop in the U.S. and many other countries around the world. Viral disease is one of the major limiting factors in tomato production. Currently, only tobacco mosaic virus and tomato mosaic virus are recognized as tomato-infecting tobamoviruses. In the present study, using next generation sequencing and genome sequence analysis, we identified a new tobamovirus naturally infecting tomatoes in Mexico. Molecular characterization of this third tomato-infecting tobamovirus will ultimately lead us to the development of appropriate detection methods and better management strategies to combat this novel virus.

Technical Abstract: The complete genomic sequence of a new tobamovirus in tomato was determined through deep sequencing and assembly of small RNAs, thenvalidated through Sanger sequencing of the overlapping RT-PCR products and rapid amplification of cDNA ends (RACE). Based on the genomic sequence identity (85%) to known viruses in GenBank, and a close relationship to tobamoviruses by the phylogenetic analysis, this new virus, tentatively named tomato mottle mosaic virus (ToMMV), is identified as a new species of the genus Tobamovirus in the family Virgaviridae.
