Objective:
1. Develop protocols and methods for the application of top-down protoemics to bacteria in general and phytopathogenic bacteria in particular.
2. Apply these protocols and methods for the proteogenomic study of important phytopathogenic bacteria.
Approach:
Mutually agreed upon bacterial strains will be cultured, and samples, both pellet and supernatant, will be prepared for proteomics analysis. Separation using standard methods will be performed in order to reduce the complexity of the samples prior to mass-spec analysis. Mass-spec analysis will be performed on whole proteins (top-down) in order to facilitate the accurate identification of their N-terminal and post-translational modifications. Searches will be performed with appropriate databases to match spectra to proteins. Statistical analyses will be performed in order to ensure high-quality and reproducible results. Additional computational analyses will be performed to identify putative genome annotation edits.
