Research Project: Bioinformatics and Application Development

Location: Genomics and Bioinformatics Research

Project Number: 6066-21310-006-014-S
Project Type: Non-Assistance Cooperative Agreement

Start Date: Sep 24, 2020
End Date: Sep 23, 2025

Objective:
Modern plant breeding needs new or improved tools for genomics-enabled plant breeding. This is extremely important as more extensive and complex datasets become available about the genomes and field data. We plan to build better molecular and software tools to address these evolving issues. This will also assist in expanding the service capabilities for collaborative ARS projects.

Approach:
The following approaches will serve to address the objective described above: 1. Develop gene conversion identification software and user interface. 2. Extend amplicon design software and methodologies to facilitate QTL identification. 3. Develop variant effect prediction for pan-genomic models. 4. Assist in RNA-seq, genome assembly, genotyping, and genetic analysis. 5. Build and benchmark pan-genomic tools for peanut. 6. Extend candidate gene identification approaches for large QTL windows.
