Research Project: Genetic Diversity Studies of Phytophthora species

Location: Sustainable Perennial Crops Laboratory

Project Number: 8042-21000-281-007-S
Project Type: Non-Assistance Cooperative Agreement

Start Date: Aug 1, 2017
End Date: Jun 30, 2022

The objective of this agreement is to support research through collaborations that share sequencing data of Phytophthora species and by providing high throughput next generation genotyping by sequencing of phytopathogenic fungi and their associated host plants. The data generated through the collaboration will be used in genetic diversity analysis. ARS desires the Cooperator to provide access to sequencing data for analysis and isolates to develop appropriate DNA and cDNA libraries as needed. The Cooperator will provided sequencing SNP analysis and data processing to ARS in the form of usable sequencing and SNP data as well as providing the raw data. The objectives of the agreement directly relate to specific project objectives: "Combining genotyping by sequencing and whole genome sequencing data to assess the genetic diversity of P. megakarya and evaluate the evolution/selection of virulence-associated genes” in the project “Developing Pathogen- and Plant-Based Genetic Tools for Breeding Disease Resistance in Theobroma cacao”.

The Cooperator will share data of sequenced libraries with ARS for genotyping, and data mining for the identification of effector genes. ARS will provide the Cooperator with isolated DNA and or RNA as needed. The Cooperators will conduct initial alignment and comparison analysis and will send the data to ARS or to a third party designated by ARS.
