Interpretive Summary: An emerging disease with unknown etiology was observed on squash fields in 2010 in Spain. Using deep sequencing analyses, a novel genotype with less than 88% nucleotide sequence identity to two other known Squash mosaic virus (SqMV) genotypes was identified. How this novel genotype of SqMV was introduced to Europe remains unknown. Understanding the genetic diversity in a virus population would enhance our ability to develop a more reliable detection technology, thus to manage this seed-borne virus from spreading.

Technical Abstract: Complete genome sequence of a novel genotype of Squash mosaic virus (SqMV) infecting squash plants in Spain was obtained using deep sequencing of small ribonucleic acids and assembly. The low nucleotide sequence identities, with 87-88% on RNA1 and 84-86% on RNA2 to known SqMV isolates, suggest a new genotype has emerged.
