Title: An Update of the Integrated Genetic Linkage Map of the Soybean

Technical Abstract: Our objective was to complete the framework SSR map of soybean (Glycine max L. Merr.) in preparation for the positioning of a large number of single nucleotide polymorphism-based loci that are being developed from existing EST and other available sources of DNA sequence. The most extensive previous version of the soybean linkage map (Cregan et al. 1999. Crop Science 39:1464-1490) contained approximately 1435 markers, 589 of which were SSRs. This map had a total of 36 gaps of at least 20 cM that did not contain a SSR marker. Therefore, of an additional set of 375 newly developed SSR loci, 140 were targeted to fill these gaps while the remainder were developed from genomic libraries or from GenBank EST data. The newly developed SSRs were mapped in the Univ. of Utah Minsoy × Noir 1 RIL population and these mapping data, along with data from four other populations (Minsoy × Archer, Noir 1× Archer, Clark × Harosoy, and A81-356022 × PI468916) were used in a JoinMap analysis. The resulting maps of the 20 soybean linkage groups contain a total of 1844 markers, including 1006 SSRs, 723 RFLPs, 73 RAPDs, 23 classical traits and 19 others and a total length of 2478 cM. Of the newly developed markers, 96 were positioned in 34 of the 36 gaps. The new map does include 18 intervals of 10 to 20 cM that do not contain a SSR.
