Interpretive Summary: Surveys of nucleotide diversity are beginning to show how genomes have been shaped by evolution. This diversity is also being used to understand the function of genes across the genome. We discuss some of the best ways to apply diversity to determine the function of genes.

Technical Abstract: Surveys of nucleotide diversity are beginning to show how genomes have been shaped by evolution. This diversity is also being used to understand the f unction of genes across the genome through quantitative trait loci (QTL) mapping in structured populations, the positional cloning of strong QTL, and association mapping.
