Technical Abstract: A system based on fresh weight and color was used to define eight stages of soybean (Glycine max (L.) Merrill, cv. Jack) seed development. Storage protein, oil, and starch were quantified from each stage, and used along with the morphological characteristics to establish a first-stage model of seed development. The steady-state level of the P34CDC2-S6 cyclin-dependent protein kinase transcript was used to define the period of cotyledonary cell division. Total soluble proteins were separated on 2-D gels. Different gel electrophoresis was used to target proteins that changed in abundance between the developmental stages. Mass spectrometry was used to identify the targeted proteins, which were grouped according to function. The patterns of change in target proteins were analyzed by hierarchical clustering plus multidimensional scaling. All of the identified proteins could be accommodated by five expression patterns. Systems cartography was used to display relationships between and among proteins of differing functional and developmental groups. In toto, our results establish a platform from which to further elaborate systems biology-analysis of soybean seed development. Each aspect of this platform is suitable for expansion as additional data are accumulated.
